Kindt's first full graphic novel, Pistolwhip, was released by Top Shelf in 2002. It was critically acclaimed and bagged Kindt two Harvey Award nominations (for "Best Graphic Album of Original Work" and "Best New Talent"). His webcomic Super Spy was collected by Top Shelf in 2007, and nominated for an Eisner the following year.

He started his association with Vertigo in 2010, with the publication of his graphic novel Revolver. Around the same time, he began working with Jeff Lemire on Sweet Tooth. In 2012, his critically acclaimed series Mind MGMT began publication under the Dark Horse banner. He was the writer for several issues of the new 52 Frankenstein, Agent of S.H.A.D.E. series until its cancellation, following which DC's Chief Creative Officer Geoff Johns brought him onboard the Justice League of America series to pen a Martian Manhunter backup feature, which has been received well by both critics as well as fans. His involvement with DC has deepened in 2013; he has written an arc of the digitial comic series Adventures of Superman, been put in charge of the Forever Evil: A.R.G.U.S. spin-off post-Trinity War, as well as being chosen to pen the Harley Quinn, Deadshot, Sinestro and Solomon Grundy villain one-shots of September 2013's DC Villains Month feature. He also wrote 5 issues of Justice League of America (#7-11) focusing on the Martian Manhunter. For Marvel, he will be writing the Infinity spin-off limited series Infinity: The Hunt.

In 2013, he began writing the Valiant series Unity, a team-up book in the style of the Avengers and the Justice League. He has since written several more Valiant titles including Rai, the Divinity series, Ninjak, and The Valiant, the latter co-written with Lemire. He was also put in charge of Valiant's 2016 blockbuster event, 4001 A.D., spinning out of Rai.
